The samurai sets the remains adrift along a river, where the still-living child is discovered by a kindly doctor. After raising the child, the doctor operates on him, replacing his missing parts with mechanical ones. Knowing the child's destiny, the doctor replaces his missing arms with sword arms, attaches a repeating rifle to one arm, and a cannon to one leg. The game begins with the now-adult Hyakkimaru beginning his quest to reclaim his body parts from the Fiends. Soon joined by the child-thief Dororo, the pair embark on a quest against ancient Japanese demons and the monsters they create.
- Two VSSE agents Alan Dunaway and Wesley Lambert are dispatch to eliminate the threat from the Zagorian Army led by General Giorgio Zott who has taken control of almost the entire island of Astigos and threatens to launch tactical missiles which would not only be a threat to Lukano, but the surrounding nations also. At the same time, Alicia Winston, a member of the Lukano Liberation Army is on a mission to rescue her comrades who were taken hostage by the Zagorian Army. The three join to fight and liberate the island of Astigos and it's only a matter of time to get this done.

The two largest corporations, Chrome and Murakumo Millennium, constantly battle each other for supremacy, causing significant strife among the populace. However, the competition provides endless opportunities for the Ravens, mercenaries who exist independently of the corporations. You, the protagonist, pilot an armored core (AC), which is a giant mecha robot.
- A Raven operating out of Isaac City receives an unusual request. Not only is the request both vague and cryptic, stating simply: "Infiltrate the underground urban complex, Amber Crown,", but it also bypasses normal channels of communication and is sent directly to the Raven in question, without anyone else seeing the message. No sender name or corporate affiliation is mentioned, but the monetary reward promised is massive. Because of the amount, the mission will obviously be intensely dangerous, but Ravens aren't the type to shy away from any challenge. With interest piqued, the Raven climbs into the AC and heads toward Amber Crown.
- Sixty-seven years after the events of the Subterranean Era in prior games, Earth's second largest corporation, Zio Matrix, acquires plans for a research project on Mars, dating back before the Great Destruction. Using these plans, Zio sends a research team to Mars to begin the Terraforming Project, which causes the Martian surface and atmosphere to approximate that of Earth. Other corporations learn of the project and quickly follow Zio Matrix, bringing with them the competitive environment that existed on Earth, and the employ of the mercenaries of Nerves Concord. As the three companies' war comes to a close, the most powerful, Zio Matrix, attempts a coup against the government, which has regained control through its elite mercenary team, The Frighteners, led by Leos Klein. But in the chaos that ensues, the Frighteners turn on the government, assassinate the new leader of the LCC, and take control of powerful Disorder technology. The player character is tasked with confronting them and saving the human populace of Mars.

- Behind the scenes in Isaac City, two corporations are embroiled in a vicious fight for control and supremacy over the general populace. During one of the most violent encounters between the corporations, a large number of innocent civilians are caught up in the chaos and perish. One survivor, a young man, loses his entire family. A few months later, the embittered survivor decides to take action and exact revenge; his target is the pilot of an AC. That pilot is simply known as "Hustler One", and he pilots the AC around which events on that tragic day played out. In order to discover more and track down his quarry, the young man seeks out recruitment with the Ravens' Nest. And so, another Raven enters the fold.
- In the wake of the now defunct Navis's failed attempt to control recovered ancient weapons technology, the world has been left in tatters. Looking to consolidate power, the Corporations (Crest, Mirage, and Kisaragi) have merged into one super-corporation known as "The Alliance". Fed up with corporate rule and oppression, and seeing a newfound threat in The Alliance, a Raven known as Jack-O (an important but minor character from Armored Core: Nexus) forms an organization of Ravens known as "Vertex" from the ashes of the fallen Raven's Ark. After rallying a sizable force of fellow Ravens to his cause, Jack-O declares that he will launch an all-out war on the Alliance in 24 hours. Leading the opposing force, a Raven named Evangel has rallied just as many Ravens to the Alliance and is preparing to fight Jack-O head on. Making matters all the more complicated, many Ravens have turned into independent warlords, setting out on their own after the collapse of Raven's Ark.
- Set in a post-apocalyptic future, Armored Core 3 depicts a world where mankind has begun to live underneath the Earth's surface after a catastrophic global nuclear war broke out on the surface. The human beings who survived formed a subterranean society called "Layered". Layered is ruled by an artificial intelligence known as "The Controller", which dictates almost everything that happens in the world. The two major corporations, Mirage and Crest Industries, and a relatively more minor one, Kisaragi, all vie for dominance and control over the land and assets in Layered. However, not all is right with The Controller, and odd events are becoming more and more common. With the number and scope of these errors, some might even go so far as to suggest that the logic system is failing.

- Years have passed since the incident at the Silent Line, and with it the collaborative effort began by the Corporations in response to it is long gone. The battle between the Corporations has re-emerged and continues unabated. Now a new Corporation has entered the scene; this Corporation, Navis, while nowhere near the size of the other Corporations, does have a trump card; it has complete control over a brand new and very useful resource, and they don't intend to share. The other Corporations obviously won't sit back and let that stand, so they set up contracts with Ravens through Raven's Ark. Of course, Navis is employing the use of the Ravens as well, and a full-scale conflict seems apparent on the horizon. Once again, you are thrust into the lines of corporate warfare, but does something even more dangerous lie in wait?
- In a high tech future, kunoichi (a female shinobi) Hibana must locate the shards of the Akujiki sword from the previous game in the Shinobi franshise, Shinobi (2002) for PS2, before the evil Nakatomi corporation finds them.
- Five years after the coup attempt led by Leos Klein the Earth government struggles to realize one of its original objectives, relocating people from the underground cities to the Earth's surface. These plans are hopelessly delayed because the government has had to shift its focus from resettlement to military buildup. A necessary move in the government's eyes, needed to keep both the corporations and the situation on Mars in check. After facing various setbacks, the corporations that once held sway on Mars are in positions of diminished influence. This does not sit well with them and each is secretly rebuilding their personal armies in order to contend with the government's growing might. Tensions between the corporations and government are at a breaking point. With all of the government's efforts currently focused elsewhere, resentment toward the institution from the general populace is at an all-time high. Tired of being neglected, people living in the underground cities have taken matters into their own hands and incidents of armed revolt are a daily occurrence.
- The game's protagonist Raikoh Minamoto (based on Minamoto no Yorimitsu) was born into a clan of executioners under the emperor's command. Raikoh was given the order to kill his own father. He couldn't bring himself to do it, so he stole Soul Shrine, his clan's ancestral sword, and fled the capital city of Kyoto. Upon his departure, the seal separating the demon and human worlds was broken. Kyoto was all but leveled and a wave of demons appeared. Raikoh was almost killed by the flood of darkness, but a princess banished to the netherworld saved him and held him in a state between life and death. The princess gave him a new body in exchange for his services. She would allow him to repent for his sins as an assassin by saving the world from the demons unleashed upon it. Raikoh begins his quest to restore the seal and stop the one responsible for it's collapse.
- Following the destruction of the machine-run society of Layered at the hands of a Raven, mankind has slowly begun the process of returning to the surface and repopulating the face of the globe. All is well with mankind, or so the corporations would lead you to believe; however, despite disbelief of their assurances in the general populace, things truly are looking up for humanity. Reconnaissance teams are sent out all over the world to search the land and determine what has changed, and to seek areas to for the returning humanity to go. Everything so far seems to be explorable, or at least reachable; everything, that is, except for one area that continually eludes scouting. All attempts to investigate this region are met with complete loss of contact from the exploratory units, mostly at its border. Anything that attempts to cross the line goes silent; thus this demarcation becomes known as the 'Silent Line.'
- During a rare lull in the usually incessant infighting between corporate giants, the world is experiencing its first taste of relative peace in many years. This is not to say that the corporations have discontinued plotting or carrying out attacks against one another, but the occurrence of such acts are much less frequent. With the exception of one clandestine organization, the world as a whole is grateful for the recent climate change. The organization in question does not advocate a return to the days of wanton violence and destruction, but is concerned that the sudden shift from a constant "conflict ready" state to one of seeming peace will cause many to let their guards down. Specifically, they do not want the Ravens who will man the front lines in the event of a future emergency to grow complacent. In an effort to prevent this from happening, the organization has recruited some of the world's top AC pilots to take part in a rigorous training program. The goal of the program is twofold: further hone the skills of the best, and ensure a sufficient and capable force is at hand should the need for their services arise ("Last Raven" proves this ideal wise).
