- Medical examiner Megan Hunt's unique approach to solving crimes puts her at odds with her superiors.
- A female jogger is found floating in the Schuylkill River. Dr. Megan Hunt teams up with her partner, medical investigator and former cop Peter Dunlop, under the watchful eye of their boss, Chief Medical Examiner Dr. Kate Murphy, who is very aware of Megan's gifted but polarizing work style. Megan's colleagues, Dr. Ethan Gross and Deputy Chief Medical Examiner Dr. Curtis Brumfield, must find their own way to work alongside the new medical examiner. Megan's investigation takes her out in the field where she meets old-school cop Detective Bud Morris, who is exasperated by Megan's tenacity and bull-headedness. But his partner, Detective Samantha Baker, possesses a quiet respect for Megan's input, even if Morris doesn't. Meanwhile, as she's is trying to solve the female jogger's death, Megan has to solve a personal puzzle of her own -- what is the perfect present for her daughter's 12th birthday?
- Megan goes to a scene wherein a couple were killed. She meets Detectives Morris and Baker who believe it's a murder suicide because the man has the gun in his hand. But Megan proves them wrong when she reveals that the man is left handed but the gun is in the right hand. Megan learns the girl comes from a wealthy family. She assures them she'll find out what happened to their daughter. She learns that they dated years ago but her parents didn't approve of her dating someone who is white. She learns she was involved with another guy who is controlling and domineering. She discovers that the guy went to see the boyfriend at his place of business to let her go. The boyfriend denies killing them and his alibi is his latest girl who is afraid of him. Megan tries to find out if he's making her lie. Baker and Morris learn that they crossed paths with a racist who didn't approve of him dating a black girl. Ethan discovers something about the guy which could led to another suspect. Megan tries to reconnect with her daughter but is so pushy that her daughter tells her so.
- A sleepy driver hits something, but drives on. A dead policeman is discovered there at day-break. Soon attention turns to the deceased's last case.
- A perfect neighborhood in the Philadelphia suburbs is shaken when a stay-at-home dad is found stabbed to death in his home. As Megan unravels the mystery of his death and who killed him, she recalls how she learned of her own father's death. Meanwhile, Peter helps Megan juggle her biggest challenge yet, taking charge of the Saturday carpool with her hard-to-impress daughter, Lacey, and her girlfriends. Also, Kate takes on a consulting role in a pro bono case with Megan's ex-husband, Todd.
- Megan re-enters the high society world to which she once belonged when a top magazine editor is found dead at her Chestnut Hill mansion. Megan accepts her mother's invitation to a social event with the ulterior motive of confronting a prime suspect, appalling her mother in the process. When Kate asks Ethan to investigate the only trace evidence found at the murder scene, he's surprised by her uncharacteristically upbeat and supportive attitude.
- When a body that was buried starts sticking up, Megan goes and she learns the body was dismembered and not all of the parts are there. They somehow learn who the person is and go to this apartment and it's there that they find the rest of him, in the freezer. They learn she has a daughter who's married to an apathetic man who's irate that her father came to them for money. They also learn that his neighbors don't like him, too. They learn he went to a casino and won some money but it's not at his place so did the killer take it. And Lacey wants to go to Megan's place of work and record her and her co-workers. When she goes Megan establishes some ground rules but Lacey feels like she's tying her hands and not showing her anything meaty.
- During the autopsy of a young woman murdered in a seedy hotel room, Megan is shocked to discover her own special connection to the victim. Meanwhile, after learning to her surprise of some personal challenges her colleagues are dealing with, Megan realizes how much goes on around her that she's been missing, and takes a sudden interest, much to her colleagues' amusement.

Meanwhile, Megan faces old demons when she visits her former boss at the hospital where she used to practice. A patient has died after recent surgery. Was it murder or malpractice? Megan begins to suspect the victim's doctor, but as soon as she starts ruffling feathers, the hospital stonewalls.

Megan and Kate's relationship grows ever chillier, but Megan's new case, that of a bludgeoned man killed in a bad neighborhood, brings her right back to the initial murder.

When Megan goes to the scene of the fire, she discovers that there is another victim who perished in the fire. This dismays Peter, who didn't know there was someone else in the house and now has a personal attachment to this case. As Megan begins her investigation, she is usurped by veteran arson investigator Ray Easton and his young colleague, Skip, who challenge her at every step. When Megan complains to her boss, Kate wryly remarks that people usually find Megan impossible to work with, and the tension between the two women heats up more.

When he tells them how she died helps them to find out what happened to her. And Megan is making a room for her daughter but is not asking her what she wants.

Megan then gets a call from her daughter but it's Dr. Wallace's accomplice who tells her to bring the bomb or her daughter will die. When Megan refuses the caller tells her to go somewhere and she finds the body of a girl but it's not her daughter. She learns it's Wallace's daughter which means she was being held captive to make Wallace perform those surgeries. She asks Ethan to lie about the time of death and to tell her what he finds. Megan goes to talk to the one in the hospital but he's unconscious. Tommy is there and knows Megan is lying and tells her to tell him what's going on and she does. Tommy agrees to help her. Curtis and Kate discover that Ethan lied about the time of death so perform an autopsy themselves. When Megan does to the meet, she's taken and brought to where they're holding her daughter to find just who is behind everything and what they want.
- Some convicts are being transported, one of them gets out of his restraints and forces the van of the road. Some of the prisoners escape. The guard shoots one of them. Megan and Tommy arrive. Megan discovers that the prisoner who was shot is still alive. She treats him. They learn that the prisoner who escaped is a man Megan sent to prison four years ago for murder. Tommy questions the man who was shot who tells him the man who got away is not running is going to settle some old scores. They assume that he's going after the ones who sent him to prison. So Megan and Tommy find one of the men who testify against him dead from a gun shot. But Megan discovers that the man tried to help the one who was shot. Later Megan goes to her car and finds the man there but he proclaims he is innocent and wants Megan to prove it. He tells her that he was having an affair with the woman he was accused of killing. He thinks that her husband found out about them and killed her and paid the men who testified against him. Megan learns that the other witness was lying. Tommy checks it out and learns that both men were paid a great deal of money from a Cayman account. He learns that the account is the husband's. So Megan goes to Kate and tells her they have to exhume the body and go over it again. Kate is warned that the husband is powerful and that he could be a friend or enemy when it comes to her political aspirations.
- Megan goes to work on a shooting death. She learns that the victim is the son of a New York mobster and Tommy knows him. The man bursts into the morgue and threatens Megan. Tommy is not exactly giving it his all. And when they talk to man who is a person of interest, someone shoots him. So thinking it could be someone on the inside. And they think it could be Lucas, Tommy's partner because he's the son of the lawyer representing the mobster.
- Megan and Tommy are faced with an unusual investigation.
- Kate attends a political event and makes a new friend. A girl is found shot to death in an alley, and the D.A. obstructs the investigation. Kate learns some disturbing information about her new friend, who may be tied to the investigation.
- Megan's been on leave after the incident (Peter's death). She now goes back to work and refuses to go to therapy. She's given an insignificant case and meets a detective whom she knows. While at the scene, she discovers 5 bodies that have been there for some time. She and the detective work together. She learns that all 5 men were vets who served in Afganistan. And they were killed as a result of an operation. So she tries to find who could have operated on them.
- Megan and Tommy are investigating the death of a convicted murderer who was recently released because of a technicality. So they first check out the father of the child he killed. But he has an alibi. Tommy's uncertain if it's important to find out who killed him. But Megan reminds him they have to be objective. Later another murderer, who was also released because of a technicality, was also killed. They talk to the wife of the victim and she too has an alibi. They later learn that both the husband and wife go to the same therapist. They think that they conspired to kill the person they want dead but when that doesn't pan out. They realize that they should look at the therapist. And when Megan's mom plans to sell her house, she has Megan come over to get anything she wants and it's while going through the things she learns a secret her mother kept from her.
- Megan and Tommy are investigating the murder of a girl who was literally torn apart. They think someone on drugs. Tommy finds the man and he attacks him, biting Tommy. Megan looks at the man and thinks the man might have rabies. But when they examine him there appear to be no signs that he was bitten which is how rabies is passed. And when another person who appears to be also infected is also brought in, they wonder if the virus mutated to a strain that can be passed like the flu. But Megan learns that both men recently had some kind of transplant performed on them. So she thinks the tissue they got was infected. They also later learn that someone is going around and killing young men who are of similar physical characteristics.
- Megan and Tommy are having a drink. She then leaves, and a woman approaches Tommy. Later the woman is found dead and Tommy is with her. All evidence points to Tommy killing her. But Tommy doesn't remember anything after Megan left. It seems like the woman was stalking Tommy because she wants him to help prove a friend he arrested for murder is innocent and she developed an attraction for him. Eventually it's appears to everyone that Megan is not being objective so they have removed from the case and Kate warns her if she continues to work the case she'll be fired. But Megan continues to work the case and bails Tommy out so that they can figure out what's going on.
- Tommy and Adam are protecting a man named Roberts, who's charged with embezzling money from investors. Tommy and Adam are moving him when some men grab him and they run over a woman as they're making their get away. Tommy thinks Roberts is the one behind the abduction so that he could escape. But later a video shows up on the web of Roberts being executed. Tommy thinks it's a hoax. But when they find a body that's been burned and the DNA matches Roberts, it proves he's dead. But Megan examines the remains again and deduces that they were planted, which means it was staged and Roberts is alive. They learn that a man who was there when Roberts was taken was among the people who saw Roberts when he was under house arrest. They learn that he's forensics pathologist and that he also faked his death. So they try to find hoping that he can tell them where Roberts is.
- Megan was out with Stafford when they see a plane fall from the sky. It crashes into the power plant, blacking out the city. Megan and Tommy go the crash site. They learn from the survivors that a man went berserk and pulled out a gun and starting shooting. He shot out the windows which led to the plane depressurizing which led to the crash. Megan takes the bodies to the morgue, while Tommy tries to find the rest of the plane, Dunn goes with him. Megan learns that the man who shot the plane was the air Marshall and that he appears to have been drugged. While Tommy is driving around, he gets distracted and crashes. He manages to leave a message on Megan's phone. When she hears it, she panics. Adam offers to go out and find him, he and Kate get in the elevator to leave but suddenly the power goes out and they're stuck. Megan learns that something happened to the generator, while Curtis and Ethan go to check on it. Megan learns from the survivors who are at the morgue that one passenger was acting strangely. So she goes to check on her but her body is missing. Curtis and Ethan learn the generator was tampered with. Adam and Kate work on the elevator and open the ceiling door and find the missing body. Tommy finds the rest of the plane and some other survivors. When the power is restored, they wonder if what happened at the morgue and the crash are connected.
- Megan finally has her father's remains exhumed. But when she opens the casket she finds it empty. She then looks at her father's records but finds that they're gone too. She finds a key and finds it opens a secret compartment in her father's office. And in it is a file about a girl who was killed around the same time her father died. The girl was believed to be one of the victims of a serial killer. So Megan goes to see the man who claims she's not one of his victims. Megan goes over the medical examiner's report on the girl and surmises she wasn't killed by serial killer. And that she may have been killed by a cop because only someone working the case would have known how to make her appear to be one of his victims. So Megan and Tommy talk to the detective who investigated the serial killer and claims he doesn't know what they are talking about. Later the cop is killed.
- Megan and Tommy are investigating the murder of a patient at a psychiatric hospital. When they rule out that someone came in, it means it was someone on the inside. So they talk to the other patients. Eventually one of the patients asks to talk to them privately and she claims that she was the intended target because the girl who was killed was in the room across from hers. She claims her mother committed her because she says her mother lied about what happened when her sister died. Megan tries to get the girl released but the mother and doctor taking care of her refuse. But she escapes and goes to Megan who decides to look into her sister's death. Megan tries to get her father's body exhumed but her mother refuses to help her.
