According to one of the other reviewers, there are two plot holes. However, they are thoroughly incorrect.
First, when Shepherd was avoiding the drones fired on the jumper by the Replicators, he dove under water, ceasing the drones chase. This does not mean that the drones cannot operate under water as the previous reviewer points out. This merely means the drones didn't chase them under water. Maybe the Replicator controlling the drones didn't know where they went, maybe they didn't think the drones could operate in water, or maybe they drones were tracking the ship by themselves and couldn't lock-on to them when they submerged, who knows. Definitely not a "hole" enough to ruin the story.
Secondly, in regards to the claim that the Replicators were "immune" to the weapons, that is simply incorrect. When Ronan was shooting the Replicators right before their capture, he was using his own pistol (notice the RED blast, not blue). Every instance they used the anti- Replicator guns, they worked. Furthermore, their anti-Rep guns weren't even operational since they took the crystals out to rig the final attack using Atlantis' shield.
I find no plot holes in these episodes. "The Return" contains some of the best writing out of all the Stargate series. After seeing the entirety of SG-1 and the episodes leading up to this in Atlantis the plots are fairly predictable. "The Return" had me guessing till the end, and didn't end up like I expected.
