When Leaf breaks the glass in the door, the shot from the interior shows it completely out, whereas the exterior shot shows part of the glass still there.

When Jesse Stone opened the envelope received from the Mom of the kidnapped infant the handwriting on it is completely different to the hand writing of the note. The note itself looks flawless though is that the envelope has suffered enough.
In the opening scene, the gunman stands perpendicular to the car on the driver's side and fires, blowing out both the driver side and passenger side windows. Yet somehow two holes appear in the center of the front windshield, an impossible angle.
When Jesse and Capt. Healy were shot in the car, the shooter was on the drivers side and shot through the drivers window. The next shot from inside th car show gunshots through the windshield and they are round holes, as would be the case of shots fired from a straight ahead position. Any shots fired by the shooter that might have hit the windshield would show as long narrow slots, if the windshield had not shattered from the angle of the shots hitting it. Also Capt Healy showed a chest wound in the hospital, again the shot would have had to have been shot from the front of the car. All his wounds would have been in his left arm or the left side of his body.
When Sidney is interviewing Jesse about the shooting and asks him where his round that didn't hit the shooter go. He says, "Into a brick wall." But during the shooting, the camera angle of Jesse firing shows he would have had to miss by several feet to hit the wall. It is much more likely the round went down the alley and into the open street beyond.
When Jesse enters the office and speaks to Rose about the missing baby, the clock on the wall reads 8:35. A full two minutes later when he leaves, the clock still shows the same time.
After the shooting, Jesse wakes up while the shooter is approaching the car. Jesse should have waited until the shooter was closer to the car. He would have been better off to pretend he was unconcious until the shooter was in range, and then blast him.
A bus from Boston to Albuquerque would likely go from Amarillo, Texas to Albuquerque. That area is flat desert, not hills, trees and not usually fog. The "Welcome to New Mexico" sign is not the standard state sign either.
The kidnapper of the baby renamed Eric leaves her own already-dead baby Eric in the desert with the kidnapped baby's hospital bracelet to make his mother believe he died after being kidnapped so they would stop looking or him. However, it turns out the kidnapper's original dead baby has both a birth and death certificate after living only one day in the hospital. No hospital would simply give a new mother of a dead baby the body to dispose of, and if she had stolen it there would have been an investigation to coincide with the kidnapping, which would have led to an immediate conclusion. Finding the birth and death certifications helped Rose close the case, but introduced implausible circumstances.
